The doors of the church are only opened during mass time and during special feast days. Above the doors, a choir loft (accessible by stairs on the left; off limits to visitors) holds an ancient but working pipe organ.

The Baclayon Church pipe organ was built in 1824, and endured about a century's worth of use before it broke down during the Second World War. It lay dormant until it was successfully restored in 2008 by Cealwyn Tagle of Diego Cera Organbuilders (dcob.diegocera.com).
